I'd agree the cosmic entities like Galactus and Phoenix really shouldn't be considered, since they're technically beyond the concepts of good and evil.
My answer would be a three-way tie between Thanos, Doom and Magneto. They all have realistic motivations for what they do: Thanos is a nihilist, Doom thinks he can bring peace and order to Earth if he was in charge and Magneto wants to protect mutant-kind from humanity [at any cost]. Quote:

forgive my ignorrance but I am not schooled on the beyonder,so what you are saying is that the beyonder is the cosmic cube?or "a" cosmic cube,seriously,I lack in knowledge in this area.

Absorbing Man will always be tops for me. Despite the fact that his growth as a villain is constantly being f'ed with depending on which writer is abusing him for whatever storyline he's looking to do. The take on him done by Alex Ross in Earth X was appropriate, but nobody wants to take him to that level it seems. They got close in the Hulk, but they made him a moron again in other titles.

I'm sorry, but Norman Osbourn would pose little threat compared to the Molecule Man, who is described by some as "The Most Dangerous Man in the Marvel Universe."

Power wise, for sure, Molecule Man could do anything he wanted, but he doesn't because he is a weak minded fool. Imagine if Doom possessed that kind of power?

2 men enter, one man leaves... And I vote for Beyonder. Not a total villain but with that much power I don't see how it matters. He kicked the crap out of the Celestials, as in all of them, at once. Plus he wore a jumpsuit.

Oh, they are, but in one of the .1 books, AIM and Madame Hydra break Normy out of jail and want him to lead them against the MU in the next big crossover.
