Maybe this is a dumb question, but is the new secondary color just black, or rather a very, very, very dark blue?

I'm pretty sure it's black. If I'm not mistaken in Spidey's first appearance his suit was red and black instead of blue so maybe it's an homage to that?

It's black, primarily to reference how the original Steve Ditko suit was red and black with (standard) blue highlights. The reason it's red and blue now is they kept drawing the blue highlights more and more prominent until the "black with blue highlights" became "blue with black shading", and from then on the costume just was red and blue.
