I am recently getting some more villains. I just got a red Mandarin, I'm making him a decoy/guard if I get a green for a reasonable price. And then I realized, the single pack version is actually wearing HYDRA colors. Did the Mandarin ever handle the Asian sector for them/himself?

No the Mandarin has never been a member or associate of Hydra, he actually sported a green and yellow jacket look on top of his original green and purple deal about 5 months or so before Hydra even existed. Of course that doesn't have to stop you from making him a member or leader of Hydra, it's your display.

Ideally I'd want the white suited version from Uncanny X-Men. I dug the heck out of that look.
