Mostly tis is because he decided NOT to re-form SHIELD and said "The Avengers can defend everything!".

Now, post-Fear Itself, Daisy Johnson and (former Howling Commando) Reb Ralston have founded a new SHIELD- it's core being super powered non-avengers (both Grey and Black Secret warriors teams) trained by Nick Fury and led in the field by Daisy, Dum Dum and Alexander Pierce.
(oh, and a time traveling Michangelo is making their tech, it seems)

Imagine the old SHIELD, but slimmed way down, with super agents that will take a killshot, but no Nick Fury- Daisy is his hand picked successor.

And if you dont know who Daisy is, she once made Wolverine's heart explode in his chest when Wolvie threated to kill Nick Fury.
She actually makes Logan nervous!
