It's up to you as to witch character you favor. The two Fury's are at least in the comic realm different characters, because each exists in their own universe. Just as Nate Grey in AOA was different from Cable in 616.
As far as the movies go, it seems they are taking elements from both. Also Fury is, at least to most movie goers less known then the rest of the Avengers. And considering the rest of the team is white, I can see why going with Jakson's Fury would be advantageous.
