Happens to me a decent bit, too. I think I've lost about 50 iso thanks to that. And the meltdown move on the blasters in mission three kept wiping me before. But using Scarlet at just level two has made all the battles much easier. I'm tapped on gold too. lol But, actually, the only boss that has given me any issues was Omega.
