It's not just exclusive to Hasbro. T-Shirts and posters replicating multi-character covers have had X-Men and FF characters removed from them. Neca basically said they won't be making X-Men or FF sets in the forseeable future with their Heroclix line.

No one's outright saying "Disney banned them" because technically it's probably not true, but Disney probably did say "Hey guys that are making lots of money off of our licensed product, we'd be really happy if you didn't make these kinds of products for a while."

It really seems to have kicked in full force in the coming year. I doubt Disney's going to starve Fox into giving up the movie rights (particularly to X-Men...FF Marvel might get back if the next movie bombs), but they can make life annoying for them.

That, or maybe someone at Disney saw something in one of the contracts that was "iffy" enough that they simply don't want to take the chance on having to pay Fox money if they use those characters on licensed merchandise (like maybe the contracts have clauses that could be interpreted as Fox getting a cut of all X-Men merchandise revenue, even beyond movie stuff). But I doubt that's the case, or that no one would have caught it by now and Fox filed a lawsuit over all the back money they'd be owed.
The new FF movie is coming out next month, will be interesting to see if anything merchandise wise comes out for it...
