The Initiative ran concurrently with Civil War. After Peter betrayed him, Tony, then director of Sheild, outfits agents with the armor and dubs them Scarlet Spiders. What he doesn't know is that the agents are clones of MVP (3 of quite a few MVP clones - poor sap - he died a couple of times). That's from recall, so don't quote me on the particulars. What many don't know is that the Initiative was better, in ways, than Civil War. CW started great, but fizzled halfway through, especially given the sheer amount of times Tony had Cap dead to rights and just let him skate.
EDIT
I took a pic of Extremis Iron Man and the three Iron Spidermen I'd gathered for the specific purpose of harkening to the Initiative story. It's posted on this thread, but that's about 3 years back in the archive...I actually have 5 of Hasbro's Iron Spiders: 3 with a dull sheen for the MVPs, 1 translucent variant for Pete's active camouflage mode, and 1 deep red high-luster variant to represent Pete in full Iron Spider glory. I'm a bit bent...
