The Beyonder was originally supposed to be a cosmic entity created out the escaped energy of a pocket dimension. That "event" was also supposed to be how the Molecule Man got his powers, since he was the one who opened a gateway to the pocket dimension.

But, when Marvel's management changed hands between Secret Wars II and III, the writers were told to get rid of him. So they retconned his origin (and Molecule Man's) to say that it was a cosmic cube that had somehow gained sentinence, along with giving Molecule Man his powers. And apparently, the other cosmic beings (Living Tribrunal, Galactus, et. al.) went along with the Beyonder's apparent "omnipotence" to in order to ease his transition into a sentient being.

Basically it was a big FU to Jim Shooter (who created Beyonder while EiC of Marvel).

And yes, there is more than one Cosmic Cube. Technically, the Cube itself is a containment device for an omnidimentional type of energy. Such containment devices aren't always in the shape of a cube, either. And according to Marvel, after an unspecified time the contained energy eventually gains sentience and bases its overall personality on a composite of whomever it came in contact with while still a cube.

Of course, Marvel would never retcon a retcon.
