I don't see the problem with the actual invasion battle being one episode at all. The actual event wasn't all that great in the comics so getting into the actual battle and ending it in one episode sounds like a good direction to go in for the cartoon. The build up was the infiltration, which so far has spanned multiple episodes. So far this season has been building for one epic battle with the Skrulls. Multiple episodes of that are not necessary and instead give opportunity to depict fall out and a new threat.
That was actually one of the things that made the 1st season so special to me. I seriously didn't think the Avengers could get a bigger threat than Kang (which was 3 episodes), then along comes the threat of Ultron (two episodes;not counting his introduction during the kang story line) and my mind was blown at how much worse he was...until Loki (3 episodes; for the finale and not counting early season episodes). And they all tied in together cohesively. My point is this whole season looks to continue that trend. You actually have 3 big secret invasion episodes, back to back: "Prisoner of war", "Infiltration" and then ending with "Secret invasion".
Keep in mind the second season is also 26 episodes and the secret invasion story line is only episodes 10-12 of 26. So far Loki is expected back for an episode and so is Ultron (15-17). Episodes 18-26 are as of now unknown but I'm willing to bet it involves Kree and the season could end with a Thanos level threat! Maybe even Galactus will make an appearance!
