Yeah it was there. He may not realise what the sensation means all the time (other distractions, losing focus, fear, adrenaline, etc), but he definitely displayed it in the film.

It's not a perfect ability and it can be beaten (by overloading it or negating it). Peter can be hurt even with Spider Sense.
