Ok, the wax works like the hot glue trick, just not quite as well/permanent.

to get the head to sit lower you have to do one of two things: 1. as everyone is saying, cut more out of the head until it sits low enough or 2. saw the neck ball off, removing some of the material in the process, glue the ball back on.

You also have the ball too small problem. to combine solutions you could cut the ball off the starwars fig the head came from (a little under the bottom of the ball), and combine that with the stump of the Doom neck. When I do this type of thing with starwars figs (which has become fairly often) I like to also drill a thin hole down through the SW ball into the neck, and insert a finishing nail through as kind of a spine and add a drop of glue. It helps firm up the joint so the neck seam won't crack apart.
