Well, these numbers and margins are totally made up, but to illustrate what I'm talking about:

Say a fully articulated 3.75" figure costs $3.00 for Hasbro to manufacture. They sell it to Wal-Mart for $4.50. (Profit Margin of $1.50 for Hasbro) It sells for $9.99-$12.99 in the store, for a profit margin of $5.49-$8.49 for the Retailer.

Now say a fully articulated 6" figure costs Hasbro $5.00 to make. They sell it to Wal-Mart for $7.00 ($2.00 profit for Hasbro), and it sells for $19.99, for a profit margin of $12.99 for the retailer. Now even though the 6" technically costs more to make, it's much more desirable to both Hasbro and the Retailer.

Also? With the new packaging for their 6" figures, Marvel Legends don't take much (if any) more space on shelves than 3.75" figures did/do (which used to be a reason retailers didn't like 6" figures as much...they want to be able to cram as much product as they can into those aisles).
