I've always looked at it through the Martin Luther King vs. Malcom X analogy, prof.x being the peaceful coexistence advocate, where as magneto was on the militant ( raceist in his own way) camp. And the actions of a few bad mutants made the majority of society nervous and demand they (mutants) be segregated or eliminated. As far as other super powered beings in the MU, inhumans long ago withdrew from society, so at least early on, the public wasn't aware of them, the FF were already famous, ( it would be like Steven hawking and his family getting powers). Iron man is just Steve jobs on a mission, and cap was a well known good guy and war hero whose integrity is beyond reproach, therefore he has built in credibility and I feel like othe super powered people that he vouched for would be automatically accepted by the public at large as good guys. But there are a lot of non mutant "heroes" in the MU that are feared or hunted. Hulk, punisher, DD, spider man. I think it boils down to the fact that vigilantism is technically illegal, but if you lived in a world where some bad people had the power to destroy and kill on scales we seldom see in the real world, and we ( non powered people) had no way of stopping them, a lot of people would probably be willing to look the other way, and some people would want to kill them all out of fear. It's like if you had an illegal gun in your pocket and you saw a woman being violently abused in an alley by several guys, would you use it, knowing you may get in trouble?
