Easy ways to know which is which besides looking for the Mattel logo on the box:
If it's crappier and dated in articulation and paint apps then it's probably Mattel. This is the stuff you find at Toys R Us, Target, Wal-Mart, etc. It's not all bad, Mattel does have some good offerings (especially as of late) but they are all made to be suitable for children's play over aesthetic. Mattel uses a single term to blanket cover all of their DC 6" figures at any given time, before it was DCUC now it's Multiverse.
DC Collectibles (formerly DC Direct) is the stuff with much more fine sculpting and paint apps. The articulation varies greatly from subline to subline. This stuff is only sold at specialty stores (comic shops, FYE, etc.) and usually costs a few bucks more (more than a few recently). It gets complicated with DCC though because they make so many different lines at once. They have/had Icons, Designer Series, the New 52 series, Batman the animated series, the various Arkham series, CW show series, etc. The other big separation besides detail levels is that DCC never includes any kind of BAF gimmicks.
