The Wolverine is weird because none of it makes sense from a narrative perspective. IIRC, the film makers for DOFP said that Magneto would’ve repaired Logan’s claws after the end scene in The Wolverine.

In X3, Moria Mactaggart was taking care of a comatose patient that was supposed to be Professor X’s twin brother. A deleted scene showed the brother waking up, suggesting that Professor X mentally transferred himself into the brother’s body when Jean attempted to kill him.

I believe the end of DOFP is a new time line (the kind of thing the Avengers wanted to avoid in Endgame) and Logan is the only one to remember it since he was the one who made the trip. However, the professor knows the future was changed since he read Logan’s mind in the 70s and telepathically met his future self.
